As c-attack wrote you can install the LL120 fans PWM-cable to the Lighting Node Core, but the ML Elite and LL RGB fans wont be able to do the same effects.
c-attack summarized it well. Depending on how many fans you have you will be okay with the Commander Pro that comes with the 1000D as it has two RGB-channels. :)

Personally Ive only had push and pull for the aesthetics and the difference in temperature have not been much. But as said in more restrictive cases/situations it might help.

The center standoff is as stated here for guidance and for holding your motherboard in place to install the screws, handy little thing.
The washers can be used for lots of things but not always needed no so dont worry about those if you dont need them.
There is 26mm of clearance so fans can be installed there, however with a motherboard installed the air doesnt have anywhere to go so it doesnt really make sense to install fans behind the cover.
It is true what c-attack wrote that the fans that come with the Elite Capellix coolers have 8 LEDs instead of 4 LEDs as the ML PRO RGB have. I would suggest installing the fans from the cooler to the Commander Core and the ML PRO RGB fans to the Commander Pro.
How do you have your AIO installed? Front, top? Airbubbles might have got trapped in the pump/block. Laying the case down sideways while running for a while can get those airbubbles out so that might be worth a try.
As LeDoyen pointed out you could remove one of the front-fans to fit the graphics card, but then that would not be optimal as you would lose some airflow.
