Obsidian 1000D questions

Hi,

First of all, excuse my english which is approximate at times :sigh!:

I plan to buy an Obsidian 1000D for a dual system configuration and I've got a couple of questions...

1. The mini ITX part will be used for a Linux environment ; no iCue so.

I'm thinking of relying on the native UEFI/BIOS RGB Aura functionality of an Asus motherboard to manager Corsair Vengeance Pro RGB RAM and a top flow air cooler. Could I use a Cooler Master G100M (http://www.coolermaster.com/cooling/cpu-air-cooler/masterair-g100m/) without any issue with the proximity of the ATX motherboard ? It's just for a tiny Pentium G4560 configuration, so no need of a super cooler here.

2. For the ATX part, I plan to use an Asus motherboard as well, like the Asus Rog Strix Z390 E, coupled with a I5 9600K, for some casual gaming.

2.1. I'd like to watercool this CPU with an Hydro Series H115i RGB PLATINUM 280mm Liquid CPU Cooler : is it possible to set the radiator in the top tray ? Do the cables will have enough length to reach the CPU ?

2.2. Can I replace the front tray of 8x120mm fans with a 3x140mm tray (https://www.corsair.com/eu/en/Categories/Products/Accessories-%7C-Parts/PC-Components/Cases/Obsidian-1000D-3x-140mm-Fan-Tray/p/CC-8900161) ?

2.3. Assuming I'll have 2x120mm rear fans, 3x140mm front fans, 1x140mm top fan, 2x140mm top fan from the watercooling, I must say I'm a bit confused with the number of Commander Pro, USB 2.0 headers, and all that things I'll need. How can I plan how much Commander Pro I'll have to use ? Often, motherboards only offers 2 USB 2.0 headers : will it be enough or how can I upgrade this ?

Many thanks for your reply !
