Danejar
I have had this problem for a long time, but expected it to be fixed with a future patch in the program. But its time to investigate, as the problem persists with: v4.2.0.162, with the same effect as in v 3.2.5742. I got 2 fans connected to the H100iGTX, the one is shown and controlled by the H100iGTX (1560 rpm), but the other is connected to the motherboard (1570 rpm). Shown in the attached screenshot. When i change the mode of the fan connected to the H100iGTX, both fans change pace. https://www.dropbox.com/s/7t6m0gcqm4tl2ti/Corsair-H100iGTX-Image.PNG?dl=0&preview=Corsair-H100iGTX-Image.PNG I remember at some point that there were a dialog to update the firmware. I wonder if i got a "wrong" version, or something installed. Corsair H100iGTX Liquid Cooler, Firmware version: 2.3.0.

I suspect both fans are connected to your H110iGTX via it's PWM Y-cable and Fan #1 is the same fan as H100iGTX Fan. This is how the manual says they should be connected. VBAT being reported as 1.60 volts is incorrect as it should be at least 3.2 volts and I would report this bug via https://corsair.secure.force.com/home/home.jsp You did not attach the screen shot, so I had to get it from dropbox so I could include this image.
