I have a similar problem, that started after this mobo update. Before i log in into windows my Aura sync is working properly but once icue autostarts the whole sync of fans gets bugged because icue is trying to do its thing with the mobo lights. I think it would solve it if i disabled the mobo sync from asus Armory crate but it doesn't let me since it needs to be the main sync point.
