Just chiming in for anyone else still having issues, I've had the same issue for about 8 months and put up with it annoyingly. I read others suggest the NZXT Internal USB Hub and thought really? Then took the plunge last month, installed it and connected the Commander Pro to it, and it's spot on now! Seriously... no more USB re-detects and borking up. Incredibly poor on Corsair's side, another £20 spent but worth it to stop that friggin' sound and brief disconnect. @derpanine I have the exact same motherboard and AIO - so be re-assured it should work great like mine has.
