I have a new system build, and with the two SATA power cables on the CX600, I have one plugged into my blu-ray drive (the other two SATA power connectors on that cable aren't plugged into anything), and the other cable has one SATA power connector plugged into my SSD, and one into my HDD. (the 3rd connector isn't plugged into anything)

With this set up, my computer does NOT recognize my HDD. If I swap the SDD and HDD cables, (power and SATA both or either one separately) the computer still only recognizes the SDD. If I unplug the blu-ray player, and plug one cable into the SDD and one into the HDD, then both are recognized. (however, this leaves me with no more SATA power cables and no disk drive.

Any ideas?!

In your situation where you say one cable is plugged into the SSD and once cable is plugged into the HDD, you say that the Blu-ray cannot be connected. Why is that? Cable length issues or some of the connectors on the SATA power cables bad?
