quickmix
Please bear with me I'm not really too technical but my younger Brother had a custom build pc made for him using the 600t case and H80i cooling. He has shown me what he thinks is a problem, when he turns the fan controller knob to a lower setting or lowest setting the 2x big fans on the front and top of the case get slower which I guess is normal but 1x of the H80i fans also slows down while the other one stays at the same speed. So my question really is should the fan controller be affecting the speed of one of the H80i's fans, if not why is it doing this?

That depends on where they have the fans connected to. If both fans are indeed connected to the H80i then ,No, it shouldn't. The only explanation would be one of those fans must be connected to the 600t's fan controller for this to happen.
quickmix
From what I can see there is only 1x 3 pin from the H80i plugged into the motherboard marked cpu fan. Would something need changing in the bios?

No, BIOS adjustments won't do anything. You would need need to change the fan leads
quickmix
I just looked at the back of the case, it seems to have 4x wires coming from the fan knob controller area, 2x wires have nothing plugged in and 2x wires have the 2x big fan wires connected. The H80i fans seem to be connected to each other then that wire goes into the top of the block thing covering the cpu, then 1x 3 pin wire goes from that block to the motherboard fan connector? Should the H80i have 2x 3 pin fan connectors going into the motherboard then?
