They should turn off and this is not likely related to the program or the fans themselves. When you initiate shutdown, the OS sends a command to the MB and when that goes off, the PSU shuts down. Sometimes things are not communicated properly and the PSU does not get the shutdown signal. Since the fan lighting runs from SATA power, that and anything else connected via SATA will stay on. You can flip the PSU switch to immediately turn everything off if you get stuck in this state.

 

Unfortunately, troubleshooting is murkier and it can be hard to pinpoint the cause. You can verify your Windows files with the Powershell (Admin) command "sfc /scannow". Frankly I think that has fixed all one of thing in my lifetime, but it takes about 3 minutes to run and requires nothing else. While completely powered down and PSU flipped off, you can check the connection on both ends of the 24 pin cable (MB and PSU sides). Try disconnecting and reconnecting. The MB side is the one more likely to get bumped or strained while working in the case. Unfortunately it's also possible there is a problem with the PSU, but this is the most difficult to prove so save that for last. Any other internet hits you find of the PC not shutting all the way down may be relevant.
