As long as the pump doesn't go dry, you should be OK. Just make sure to fill it. Better yet, have a dedicated fill port too so it's easier and you aren't filling at an angle.

What cooler do you have? If it's a Corsair AIO, they have a fan connector that should go on the CPU_FAN port to prevent CPU_FAN warnings ... and to give you one in the even of a pump failure.

You can connect to the Commander Pro. The trick is to set the fan header on the CoPro (via Settings) to 4-pin/PWM. This will bypass the CoPro's auto-detect, which sometimes misses the pump....
