The clips should align properly, but if you want to be sure, check the layout for 3 pin and 4 pin fans to verify it yourself.
The noctua fan issue was fixed for me with Link v4.8.0.82 with firmware 0.2.136.

How can you tell if the fans are being detected as 3 pin vs. 4 pin?

I have the noctua fans. Before the update they were not being detected at all (fans were not spinning). Now after the update the fans are spinning. However, in corsair link, when you click on each fan from the main screen. Next to "type" it just says "fan". It does not specify if it is 3 pin or 4 pin. So I'm just wondering if this was actually fixed and that they are being detected as 4 pin and not just 3 pin.

Is it supposed to tell you what type of fans are connected? Do you have any other 3/4 pin fans that you can test to see what Link reports for those?

I only use Link for updating the CLCP firmware.

If it is of any use, I can tell you that SIV tells me that SIV has detected my Noctua fans correctly as 4-pin PWM.

SIV does not detect the fan type, but rather reads this from the CLCP and reports what the CLCP detected each fan as.

When you hover the mouse over the green blob the tool tip reports the type, see http://forum.corsair.com/forums/showthread.php?p=911579.
