Is the cooler hooked up directly to a sata power connector? If you're using an adapter for the sata power, the LEDs will not power up properly. If that fails, try a different sata power on your PSU.

I would try and reinstall the cooler, this may help. I recommend screwing down the pump diagonally with the thumbscrews. You won't need to worry about the paste, if it's a fairly new unit.
