I have this cooler coming on Wednesday to replace the Noctua NH-D15 that is currently in there and I was wondering do I plug it in to the CPU Fan1 or the Pump header that is right next to it on the board? Main reason I want to do that is so I can use my Noctua fans for exhaust, but they have super short cords so they'll only reach the CPU Fan1 header and I would be connecting them with a Y splitter they included. My case is the NZXT h500 so I can use the 2 fans they included but I assume the Noctuas would be better for cooling.

You can do either. The fan cable for the Platinum coolers is there to provide a tach signal so that you don't get a CPU Fan speed warning on boot. This has the secondary effect of giving you the error in the event of complete pump failure. But it's not required.
