I usually run BurnIn Test, 3DMark06, EVEREST Ultimate, and PassMark Performance Test when I'm benchmarking/testing stability. I've found 3DMark06 and BurnIn Test to be the most strenuous of those though, and I usually run BurnIn Test first when I'm not sure about the stability of a piece of hardware (say testing a piece of RAM I've never used).
At least I think that BurnIn Test and 3DMark06 are the most thorough for this purpose, although it could be all in my head.
Never used Prime95, though I know everyone seems to rave about that one.
